actually you don't need to delete the whole Epson key – just the 'Epson' subkey under Software\Wow6432Node if you're on 64‑bit. Removing the whole thing can break other Epson utilities like the photo printer driver.

On macOS you have to delete the EpsonScan.app from /Applications and reinstall the driver package from Epson's site. Also make sure System Preferences → Security & Privacy lets the driver load, otherwise macOS blocks it and you get the same delay.

I read somewhere that using a USB 3.0 port slows the V39 down because it's designed for USB 2.0. So I moved it to a USB 1.1 hub and the delay vanished.

that’s not how it works. the scanner will just run at its native speed on any port. USB 3.0 is backward compatible and actually gives a bit more bandwidth, not less. the delay you saw was probably from power management, not the port version.

Eventually I discovered the scanner was plugged into a hub that was also powering a external HDD, and that hub was set to spin down. Moving it straight to the PC's front panel USB solved it.
